The Metropolitan Police said officers were called to the venue in North Greenwich, south-east London, at about 20:20 GMT on Wednesday.
The force said a woman in her 20s was approached from behind by a 26-year-old man who was "swiftly" arrested after being held by staff at the venue. He remains in police custody.
The victim is being supported by specially-trained officers, according to the Met, which says it is prioritising women's safety by working closely with venues to provide training for staff. The O2 said security and police "attended promptly".
Gunna is an American rapper from Atlanta with more than six million followers on Instagram who is best known for songs such as Drip Too Hard with Lil Baby.
He is currently on a world tour with two dates in London before heading to Manchester then to Europe.
A spokesperson for the O2 Arena said: "We are aware of an isolated incident that occurred inside the arena during Wednesday night's event.
"The matter is now being handled by the Metropolitan Police. Our priority is always the safety and wellbeing of our guests and we are assisting with their inquiries."
